I just found out I could buy a copy of Windows 7 Professional and Ultimate through my university for $10 so I got a copy of each. I'm going to put Professional on my new netbook and I was thinking about putting Ultimate on my desktop since I only have 7 Home on it. My question was if I can then install my copy of Home on another machine after installing over it with Ultimate. How easy is it, or is it a hassle?

You're typically allotted three re-authorizations on a single key to cover things like hardware upgrades. This generally will allow you to use a key on a new machine (though if you use the same key on two machines simultaneously it will get blacklisted). If you have had to re-enter your key in the past for upgrades then you might have to call MS and explain that you are upgrading and will need additional activations.
Do you have a specific need for Ultimate on your desktop? There really isn't that much of a difference between the different versions unless you're a corporation and need access to some of the more fancy tools in the higher packages (more language packs, encryption, VM, etc).

No, I don't need it but I bought it to have anyway since it's only $10. I only entered the key once so I should be able to use it on another machine without any problems. Aren't there other multimedia and network options in Ultimate that Home doesn't have too?

There are more networking options (not sure which version it is included with) but probably starting with Ultimate you can connect to a domain but I doubt you'll need that unless it is required to access the university network.

I definitely won't reformat now, but I just used the Windows Anytime Upgrade feature on the netbook and that only took about 10 minutes and went real smooth, so I might try that.

I'm pretty sure you can't re-use the base key if you upgrade.
